The agency has shut down part of its network, including an intranet, as it investigates the extent of the incident.
Early research suggests no sensitive information was stolen in the breach.
The government and relevant authorities are investigating the incident and are seeking to identify the source of the attack, the scope of the damage and any vulnerabilities in the agency's security systems.
JAXA has previously been targeted in cyberattacks, notably in 2016 and 2017, believed to have been conducted by a Chinese espionage group.
